The expression originated with the custom of having armed guards riding beside stagecoach drivers in the days when they were frequently held up by bandits. It gained new currency with books and films on organized crime, since gangsters’ bodyguards were often spoken of as “riding shotgun.” The phrase is now used not only for one who provides armed security, but also for one who plays any sort of protective role, as witness these citations from Webster’s Third:

run interference To protect or defend a person, his reputation, a project, or any other matter which has come under attack; to prepare the way or lay the groundwork for a potentially controversial plan, project, etc. This expression is derived from “running interference” in football, i.e., running ahead of a ball-carrier and blocking prospective tackier’s out of the way. Though still commonly used in football, run interference is applied figuratively in contexts in which one diverts or otherwise deals with opposition, often with the implication that by so doing, he may be placing himself in jeopardy.
